in the old UI I had an option to add a footnote through the annotation capabilities but in the new UI there is a drop down but I can't click it to change the option away from internal to footnote.

I encountered this as well. I submitted a ticket #22364 for it. While the mouse selection gets fixed, you can use your keyboard to interact with it > tab to move down to the dropdown list and then arrow keys to interact should do the trick as a stop-gap.
